Distrito en donde el río Huatanay, discurre con dirección O-E, atravesando diferentes urbanizaciones. Las avenidas provocaron el incremento del caudal del río y su consiguiente crecimiento de nivel, llegando a ocupar todo su cauce actual, desbordando e inundando áreas aledañas, generando daños en viviendas y colapsos en las obras de defensa ribereña. Afecto principalmente áreas donde se ha alterado el cauce del río: como en los sectores Agua Buena y Urb. Santa Rosa de la Guardia Civil. El distrito de San Sebastián se ubica a sureste de la ciudad del Cusco, a 3,290 msnm.
